For the heck of it, I've gone ahead and increased the total number of sea zones from 12 to 20 (6 for the Atlantic, 4 for the Indian Ocean, 9 for the Pacific, and 1 for the Mediterranean), redistributed (and in some cases split) possessions, and added a bunch of new possessions. There are no errors at game start or during strategic turns, at least not that I've encountered, and as far as I can tell ship pathing on the strategic level works without any issues not present in the base game. As I have yet to fight a battle at one of the new possessions I cannot speak for whether or not they work properly.
If I connected the sea zones correctly, the Suez Canal should now shave 1 turn off passage from Northern Europe to much of the Far East, and the Panama Canal now cuts the passage from the North American East Coast to the North American West Coast from 6 turns to 2.
Also, Hawaii is now a relatively valuable base for the USA, acting as a bridge connecting the North American West Coast to Southeast Asia without needing to go through the North Pacific and Northeast Asia. Due to game mechanics and the dearth of foreign colonies in the Central Pacific, it's still probably not something that you'll turn into a major fleet base as happened historically, but at least it's more useful now.
A further warning to all those who like to be great colonial powers: Be prepared for very significant demands on your fleet for ships to serve on foreign station. On the plus side, this might increase the value of fitting ships for colonial service. On the downside, the micromanagement headache of shuffling ships to and from the colonies to keep ships up to date is now even worse, partly because it takes longer for ships to reach distant stations.

Note: Britain no longer has India and Australia as possessions; instead, it has Pakistan, Eastern India, Western India, Eastern Australia, and Western Australia. The "India" and "Australia" possessions are included as optional home areas for mod compatibility. While the "India" and "Australia" possessions are in their original sea zones, they are not (or at least not entirely) the original possession.
If there is a possession which you would like me to add to this for mod compatibility, if you encounter a bug which you believe is due to this mod, or if one of the things that I said above is not true within the mod (especially sea zone connections), please say something here.
Mod credits: I lifted the Ecuador and Peru possessions from parrot 's South America mod and the Sweden, Norway, Denmark, Netherlands, Greece, Portugal, Honduras, Guatemala, El Salvador, Nicaragua, and Uruguay possessions from natogeneral 's Nation Pack v.2 mod. Hopefully they do not mind.
Also thanks to the developers for creating the game and leaving the possession/sea zone map in a format which can be edited.

Notes for the curious:
The Panama Canal still connects The Caribbean to the North American West Coast because I discovered that if I shifted the Caribbean-Pacific connection to the Central American West Coast as I would preferred to have done, it causes the Panama Canal to become open from the start of the game. If anyone wants to tell me how to fix that, I'll change things so that the Panama Canal will connect the Caribbean with the Central American West Coast rather than the North American West Coast, but until then the Panama Canal is going to be a bit better for the USA than it perhaps should be.
The Indian Ocean still exists as a sea zone even though it would now be more accurately called the Arabian Sea or something to that effect because I was afraid of breaking the Suez Canal after discovering that changing the sea zone connections broke the Panama Canal.
The Central Atlantic and the Central Pacific sea zones have only as many connections as they do because the game has a limit of five connections per sea zone. I tried six connections to let ships leaving the North American East Coast bypass the Central Atlantic, but the connection didn't appear - or rather, it did appear, but only in one direction, which meant that ships could go from the North American East Coast (where it was the third connection listed) to the Central Atlantic in one turn but would take two to get from the Central Atlantic (where it was the sixth connection listed) to the North American East Coast. As I do not want asymmetric pathing to screw up anything for anyone playing the mod, the North American East Coast lost its connection to the Central Atlantic. Sorry, America. Similarly for the Central Pacific, though there I left in the connection between the Central Pacific and the North American West Coast because I wanted Hawaii to be a bit more valuable for the USA; without that connection, there wasn't any real advantage to sending ships to the Philippines by way of Hawaii instead of by way of Alaska and the Aleutians.
Edit: Updated the mod slightly. Portugal, Sweden, and the Netherlands now have a possession value of 10 rather than 200 because at 200 they counted as home areas for whoever took them over.
V3 Changes:
- Added link from Western Australia to Southeast Asia (thanks to eserchie for reporting).
- Moved Portugal from N. Europe to the Med for compatibility with natogeneral's Nation Pack (thanks to Holy Dragon for reporting in his Outbudgeted, Outmanned, Outgunned Portugal Let's Play thread). Owner changed to Optional, value changed to 200 (home region).
- Added the neutral possession of Algarve (S. Portugal) to the Central Atlantic because I created it (and originally placed it in the Med) as a quick fix for Holy Dragon's lack of base capacity in Portugal's build area in his let's play. Possession value is 2.
- Added the neutral possession of Belgium to N. Europe with a value of 8.
V3 Known Bugs:
- Portugal (including Algarve) currently has poorly defined battles in the map file. They'll be fighting up in the Gotland/Kattegat region, but I haven't gotten around to fixing that (thanks to Holy Dragon for reporting in the Let's Play thread).
- Some of the possessions that I've added may lack correctly-defined battles (thanks to garrisonchisolm for reporting) and so battles may occur but not happen. As I understand it, this is not a game-breaking bug but does mean that the turn's battle is wasted.
