I'm trying to find the location of the top down image files so I can use them on some ships, specifically carriers as it seems for some reason that only a handful of them are ever used and I really would like to have pre made looks for when I convert ships to CV's and CVL's. Sorry to bother, and thanks in advance.

They're stored as sets of points in the design files and in the design templates. Look for [Superstructure#] blocks in the design files, where # is an Arabic numeral corresponding to ([line number] - 1).
The template files can be found in \Rule the Waves 2\Data\IDes, and the template file names generally start with the letter code for the type.

In the Ides files, there are a bunch of things like CV0X2 or BB3X1, all ending with a .TDF. If these are the files you are talking about, I don't know how to apply them to ships, as simply typing in CV0X2 or CV0X2.tdf doesn't work. I don't know how exactly to open up a TDF file if I need to do that to get the code for the ships appearances, but I do thank you though for your help.

They're text files with funny extensions. A text editor like NotePad or NotePad++ can read it without problems.

Alright, I can see the contents inside the files now, but I don't know how to apply the superstructure designs to ships. Is it by creating another file and copy pasting the structure points there or am I just blind and missing something?

Go to \Rule the Waves 2\Save\Game#, where # is the Arabic numeral corresponding to the save slot you used, and find the *.#0d file that has the same name as the class of ship you want to change the superstructure for (e.g. if I have a Citta di Venezia-class CVL converted from an AV in 1921 in save slot 1 that I want to do this for, the ship file I'd look for would be Citta di Venezia (R 1921).10d), then open both that file (the ship file) and the file that has the superstructure you want to copy (the template file) in text editors and replace everything from [Superstructure0] to the end of the ship file with everything from [Superstructure0] to the end of template file.

Alright, I've tried it and it works. Thanks a lot for your help, you saved me and probably a few other people a headache when it comes to CV conversions.
