In my 1919 game, the program keeps identifying my ARMORED light cruiser designs with torpedoes as Destroyers. Obviously, when they get converted to Destroyers, the program puts up the error that they have armor. Well, why do you keep saying it's a destroyer then?!
Save attached, game modded so that I'm playing China, shouldn't effect this. Even the Light Cruisers with the submerged torpedo tubes keep trying to register as destroyers.

Hard to answer this without knowing the exact specifics of your cruiser design. Could you post a screenshot of the cruiser design that gets classed as a destroyer.

Are they less than 2600 tons?

Are they less than 2600 tons? I think so. ABSOLUTELY, as those are the only light cruisers than can mount the centerline torpedoes above deck. I mean, that is what the tech is for, right?
But that shouldn't matter, since for most of the game, nobody can build destroyers that sized anyways.

You are trying to design ships that fall between the categories of light cruiser and destroyer in the game. This is not a bug, it is just the way ship types are defined in the game.

I think part of the issue is that the manual still has the RTW1 ship type definitions (or, at any rate, definitions that do not match RTW2), so there's some confusion as to what even counts as a CL versus DD. If CLs less than 2600 ton are still an option, however, then no ship in that tonnage range with belt armor should be reclassified as a DD.

Is it possible to refuse the reclassification? Did any nation actually build CLs with centerline torpedoes? I'm just curious is all.

Did any nation actually build CLs with centerline torpedoes? Japan built the Agano-class with two centerline quadruple torpedo launchers. Pretty sure that's it.

I'm just a bit pissed off that I had no way of knowing that. As stated further, that doesn't match up with the manual. I also do not appreciate the "guess what type of ship is legal" minigame. I try to refer to the manual as much as possible to create legal ships, but then the game says they aren't, and I have no idea why. Part of the reason to put torpedoes on light cruisers is to keep them from being labeled corvettes, then being told they aren't legal corvettes. They're also the best anti-ship weapon for a light cruiser, as torpedoes can sink battleships while 6" guns usually can't.
Apparently, one ship was in fact equipped in this way, so the idea isn't completely bonkers.

...Not quite. The Aganos were closer to 7000 tons, and there's very late techs ("More powerful compressed air ejection" and "Advanced centerline torpedo mounts") which allow larger ships to mount centerline torpedo launchers. Also, historically there were destroyers that size at around that time - the Chacal-class comes to mind. Have you considered bumping these "micro" cruisers up to 2600 tons? The designer accepts 2600-ton CLs. If you're worried about getting centerline torpedo mounts on them, well, you'll just have to settle for broadside mounts until the aforementioned techs show up (late 30's, if I'm reading it right).
