As you can see, there's a quite noticeable element of chance (or non-obvious contextual effects, or both) in penetration. Perusing logs I've certainly seen lots of cases of non-penetration for shells that on a simple gun-stat vs. armor stat comparison should have penetrated.

It is because penetration is based when hit is perpendicular to ship movement and armour is at that place vertical/horizontal.
In reality it was true only for some part of citadel. This means that usually armour is more effective. Similar can be thought 2 ships fighting line by line about turrets. Both ships need guns need to be pointed ahead of ship meaning that angle changes and as shell when hit ship is going from point backward it adds another angle if shell hit completely vertical/horizontal armour.
