You should also post this in the heavy bomber request thread. I think we were looking for something along these lines about 2 weeeks ago over there.
I really like Privateers though was that from Osprey?

Maybe data on what kind of bomb load setups the aircraft used? Just to get back to the original topic - that flying boats should use 2x/4x loadouts instead of single heavy bombs ...

Well, bomb load setups depends on the type of aircraft, and its particular mission. It is generally changed from mission to mission. So, we need to define what we want. I put information on the PBY in my first post in this thread.

To answer the OP - the fact that the game will occasionally indicate that a PB can only carry a single bomb is more of a game artifact than a statement on how these planes were configured historically, which would certainly have been to balance the bomb load by splitting it into two smaller bombs suspended under the wings. Later PBs in RTW2 do allow for multiple bombs. For instance, the PBs in my most recent game, currently in 1947, can carry 4 x 1500 lb bombs. From a player's perspective I actually think the single 500 lb bomb is a good thing. The only time that these planes will actually use bombs in RTW2 is when they are assigned by the AI to a strike mission. In this situation, having a single 500 lb bomb is almost certainly preferable to carrying 2 x 250 lb bombs. Because of the stress placed on the fuselage by water landings, most flying boats did not have a bomb bay and ordnance was typically carried under the wings. That certainly applied to any flying boats built prior to 1930. The PBM Mariner, a contemporary of the PBY with similar performance, did have bomb bays, but even these were not built into the fuselage but rather were built into the dual engine nacelles.
