Yeah they are a bit annoying, however, I tend to roll with the losses, keeps things more interesting. I'm just glad that it is usually limited to maybe 1 or 2 ships a year and dont have events like the british had early in WWI where 3 Armored Cruisers (granted old and outdated) were sung within an hour or so by a single submarine.

So, I tried doing Japan with Large Fleets and it went better. So it seem to be more of a problem with small and medium fleets.
I went to war with Russia and they had around 100+ subs and I had about 60 DDs and 20 KEs. I used most of my old DDs and KEs for TP and I covered about twice the TP requirements and left all my other DDs in the active fleet. I had some ships damaged and sunk by the enemy subs but I didn't loose any of my CVs, BCs and BBs. Most of my losses were DDs and some CLs. Having large fleets let you put more DDs for your Active Fleet and that seems to help protecting your important ships. While if you are playing with small or medium fleets you end up using most of your DDs and KEs for TP.
So maybe a balancing for Small and Medium fleets is needed. But for Large fleets seems to be working fine
