Did my best using the search feature but found no definitive answer. Why can the ship picture generator render hulls, turrets and funnels from the ship designs but not superstructures? I can understand it not being possible for all possible designs for player designs. Is it just no one has associated certain layers to superstructure pics?

I would assume it has to do with with the ease of generating those features and their importance. Take a look at one of the ship design files in one of your saved games. All your main battery turrets and torpedo launchers are represented by a set location that can be easily generated and linked to a standard ship part. Funnels are also easily generated as they are only represented by a single point and are either oval or round. But look at the superstructure lines. Over half the file is superstructure. Even a single square superstructure would be pain to generate. All ship parts are set lengths, but you can draw superstructure lines to any length. Thus the generator won't be able to link superstructure layouts to a known ship part like funnels and turrets can. And to be fair the generator is not very good at placing parts in perfect sync with your top down view in the first place.
The generator probably also doesn't have the ability to differentiate a superstructure line/shape representing a superstructure or tower vs a superstructure line/shape representing a deck layout like raised decks, cutdown decks etc. Itt would be a pain to players if it was one or the other and most would keep it disabled.
Ultimately guns and hull size are the only two things that matter. Superstructures and funnels are completely meaningless in game. However like I said before, funnels are just **** easy to generate. There's only 20 funnel parts in the basic set afterall.
The better question, why the **** can't we disable the disaster that is secondary gun picture generation.

-snip- The better question, why the **** can't we disable the disaster that is secondary gun picture generation. You can, kind of. Just overwrite, or create a a copy of the picture set you use with all-white (255,255,255) pixels for the secondary battery images.

Superstructures and funnels are completely meaningless in game. Do I really misremember the "splinters damage the funnel" and the resultant loss of 2 knots, often crucial to stay off far enough to shake the opposition after dusk ... or catching up with an enemy vessel that tries exactly that?

Superstructure drawings and funnel placements are purely cosmetic; there is no relationship between hits of the sort that you mention and the top-down drawings you can generate in the ship designer.

Though I must agree on ability to disable secondaries. We can do that with primaries, ability to do the same for secoandries would be welcome. THe alternative is to manually cover them with textures, which works, but isn't ideal.
