After I read the manual, receive the activation code, update, there has got to be a mod. So, do I play a vanilla game first, or, load those must have mods? Mod, of course, right?
Can I make two game folders? One for vanilla and one for a modded game.
What mods would make my first game great?

You can definitely make two game folders, that is what I do. I use the Alternative Speed Mod, Dizzy's AI Capital Ships Mod, and Hipper's Carrier Designs Mod. This lets you have more realistic ship speeds, while the other two mods let the AI have better ships in the late game.

This lets you have more realistic ship speeds, while the other two mods let the AI have better ships in the late game. How does making 2 game folders work? What would the directory hierarchy be? Would it mess up with the copy protection?

You can copy the game to another folder after install, and you should be able to run either or both copies with no issues from the DRM.
Bear in mind also that it is always a good idea to keep a copy of an un-modded game for updates, games with certain types of mods could cause the updater to fail as the file signatures may not match.

If i have the game and i have made mods is there a way to get back to a clean copy? So then i could have the clean copy in "C:\NWS\Rule the Waves 2" and the modded copy in "C:\modded_rtw2\" ?

Also, I am considering writing a short program that would work as a mod installer. It would be run from the command line and would allow one or more mods to be installed at the same time (on "C:\modded_rtw2\"). So to use it one might run:
> modinst --install mod1 mod2
Where <mod1> and <mod2> are names of mods and it installs both of them. This might make it easier for people to use mods. other commands might be:
> modinst --list
which would list mods avaialble, or:
> modinst --info mod1
Which would output some information about <mod1>.
