While this is all true, I'm not talking about real life here.
In the game, I can design a battleship with 14, 15 or even 16 inch wing-turrets.
If the ship-designer does not allow me to put medium missile launchers in wing positions, then it is simply inconsistent.
Now, if I'm misunderstanding the situation and this limitation is only for cruisers or only up to a certain displacement, I'll stand corrected - but if it is, as I suspect, true for each and every kind of ship, then I would consider this a bug.
P.s. Nassau stored 75 shells of about 300kg each per gun, so 150 shells x 300 kg or 45 tons per turret In the game, I regularly put much more ammo (130 to 150 shells per gun) on my BBs, so make that about 90 tons per turret or, with Nassau's hexagonal setup, 180 tons of shells per side - yeah, I don't think those missiles weight a whole lot more than that.
And keep in mind, those are _still_ only 11" guns, not the 12 or 13 inchers I routinely have as wing-turrets on my early BBs (though, admittedly, usually only a single wing-turret per side).
I guess, what I'm trying to say is this: Yes, on the 13,000 ton CA in the OP's example, putting heavy SAMs in wing-mounts might not be a great idea, but afaict, the game is not restricting missiles to center-line mounts for anything below, say, 20,000 tons displacement, it is restricting missiles to center-line mounts period. And that's just BS.
