Personally Ive tended to keep the armored conning towers.
I lose of control for a few minutes is likely happening when the enemy is hitting you effectively. At that point things could go very badly very quickly. Id rather invest the tonnage in having a "get out of jail" guard that is conning tower armor.
For BX types I armor the conning tower at least the same as the deck armor, so 10+ inches.
My turret armor may be higher as I armor to the size of their gun or what maybe shooting at them, 14"+ (and turret top is that divided by 3 round up) (this system has really stopped or rare my ships being lost to magazine explosions except when the turret is jammed and is hit from the side). I might on a large BX up the conning tower to this turret front.
On cruisers I look at what they will be getting shot at thus ending up around 4-6" of conning tower while the belt is 1". Honestly its pretty cheap to armor the conning tower at those levels. Again the thinking is that a loss of control happening with the enemy in effective range could quickly lead to ship loss.
Basically the idea of non-armored control always risk that vital moment of not getting the expensive ship out of a total loss.
