When you improve a base size, what does that do exactly? Thanks.

A base provides a certain amount of logistical support, displayed as the "Base capacity" stat. If the amount of ships you have in a sea zone exceeds the combined capacity in that sea zone, some of those ships with get the (*) marker, which indicates they require maintenance and should move to an area with sufficient base capacity. If they don't you'll start seeing negative effects, up to and including internment (I think, not 100% certain).

How do you improve a base size? - Go to the Map tab, click on the flag for a possession, and click 'improve bases.'
- Go to the Base Overview tab, right-click on a possession name, and click 'improve naval bases.' - Go to the Map tab, open the Possessions tab, expand the sea zone containing the possession, select and right-click on the possession, and click 'improve bases.' I've had raiders scuttle or intern themselves in home waters for lack of fuel or mechanical trouble. I would not be confident that ships cannot be interned as long as there is a base of any size in the sea zone.

I would add that bases simulates supplies which affects crew experience.
This is quite important in decision which ship send overseas. Usually experience crews is better left in home area as they experience will deteriorate in far station or on way to them.

as soon as you switch a ship to 'R' it plays by different rules - in RtW1 i once switched a BB to 'R' to "sneak" out of my blockaded home area and it got interned before it left the seazone
Revision: no 'R' + base in seazone = never internment

Would it be possible to know what my main base is in a region? It would make it easier to plan coastal defence schemes, especially in the place of Japanese surprise attacks, if I knew where my ships were anchored.
I'm not asking for WITPAE levels of detail where I decide where each individual ship operates out of, I'd just like to know where to build those 11 In guns.

It's possible to determine what your main base in a region is, yes - but not within the game. If you look in MapData, each base has a defined size, and larger bases are more likely to be the target of surprise attacks than smaller bases.
Here are the sizes for all bases in unmodded Northeast Asia:

I always assumed it was the one with the most base capacity... The Russian Far East easily has more base capacity (Vladivostock, 1400 base capacity at game start on V. Large fleet size) than the Liaotung Peninsula (Dalny and Port Arthur, 100 base capacity), and yet in my experience surprise attacks target the Dalny-Port Arthur area at least as often as Vladivostock.
