I don't know if this counts as a bug, but the update won't update if the name files have been modified:

The updater checks for possibly corrupted files...if files have been altered you will see that warning. Always keep a backup of your un-modded files. Also, the updater uses a binary patch system to patch any previous version of the game to the current version - the patch does not contain all the raw files since we don't want the patch program to basically provide the entire game to anyone who downloads it .

If you didn't save a backup before you changed the name files: you can copy and paste the name files to another location, delete them from the RTW2 Data folder, run the update as usual, and then copy and paste the ship name files back into the RTW2 Data folder!
Might be an easier way around it but it worked for me haha

But couldn't the updater just ignore the name files entirely, neither adding them if they aren't there, nor checking to see if they've been altered, nor updating them? I figure that ship name files are: 1) One of the things least likely for you to modify in an update. 2) One of the most likely things for players to want to modify themselves. 3) Something that players won't want the updater to update if they have made their own modifications. So it might be good for the installer to drop a default name file in with the rest of the installation, but for the name file not to exist as far as the updater is concerned.
