I've been trying to find the values which determine budgets in the game's data files, but so far haven't been able to find anything. The budget figures for each start are plainly not a fixed function of national resources - in the 1900 start all budgets save for France's seem to be roughly the same proportion of the national resources, but in the 1920 start they're all over the place; though I expect the two figures are tied in some way, since there are unrest effects if the budget goes beyond a certain point, and it would only make sense for that point to be a proportion of national resources. I took 'HBR' to be 'historical base resources' but the figures don't seem to line up with the actual national resources in game in their proportions to one another. Can anybody explain how it all works?

The line for historical naval budget is labeled "HBR". The line for game naval budget is labeled "BaseResources". The numbers are doubled in the actual game so in order to get a Historical budget of 10,000 you need to type in HBR=5 and to get a game naval budget of 10,000 you would type in BaseResources=5,000 and so on.

If those are the lines for game budget and historical budget respectively, then what is the line for national resources?

The annual naval budget (B) is computed as:
B = C * F * (Rb + d * Rc) where C is a budget modifier (stored for each state individually in the save file; look for BudgetModifier lines), F is the fleet size factor (one tenth of the FleetSize listed in the save file; Small = 0.2, Medium = 0.3, Large = 0.5, Very Large = 0.7), Rb is the state's base (domestic) resources as listed in the Almanac (listed for each state individually in the save file; look for BaseResources lines), d is a discount factor that the manual implies exists for colonial resources but has always seemed to be about 1 whenever I've done a spot-check, and Rc is the state's colonial resources ("From Possessions" as listed in the Almanac; roughly 25 times the total point value of all the colonies held).
If you want to mod the budgets, then, you can change each power's base resources by altering the numbers that garychildress metioned in the appropriate BNat*.dat (standard power) or *.nat (custom power) file, or you can alter the value of possessions held by that power at game start.
Note that base resources grow over time (1% growth in April and December, additional 1% growth in June with Rapid Economic Growth, some fixed-magnitude growth from the Increased Industrialization event and the Build Railroads event option and from a pair of hidden rapid growth - RGP1 and RGP2 - modifiers in the nation definitions, some gain for reparations/indemnities - some small amount if you get the 'minor territories and concessions' peace, and I think 50 per point not taken in possessions at the negotiating table) whereas colonial resources are largely static for a given possession value. Based on how it worked in RTW1, the two RGP values probably provide a flat base resources growth of 350 and possibly a 1% growth event once per year up to (RGP1) /after (RGP2) a certain year (1915, maybe, but I don't recall exactly when it was in RTW1 and haven't checked to see if it's the same year in RTW2) in the game if set to something other than 0, with the value that they're set to seemingly having to do with when in the year the growth event occurs rather than the magnitude or number of growth events; the Increased Industrialization event's resource bonus is probably 500; and the Railroads event option probably adds 1,500 to base resources. I believe the economic depression events take away base resources, as well, though I forget how many.
BaseResources is the line for setting the (domestic) national resources on game budget; HBR is the line for the (domestic) national resources on historical budget. Colonial resources are determined by the aggregate value of possessions held - it's roughly 25 resources per point of possession value - and holdings are set in the MapData files for standard powers and the *.nat files (or modded MapData files) for custom powers.
