Unless I'm missing it (which wouldn't be the first time) there's no way to change the order of layers for graphics you add to your ship. For example, if you're making a CV and put down a bunch of elevators and LJFs for decoration, then decide on a different elevator shape, those elevators are now graphically above the LJF with no way to fix it besides copying, replacing and deleting all the LJFs. An easy way to shuffle the layer order of graphics would be greatly appreciated.

+1 Also saving superstructure layer to buffer instead of writing it on disc would speed up changing order there. And plese make hotkeys for all move up/down commands. In graphics designer but also in division editor. New functionalities are nice, but sorting two dozen destroyer squadrons can be already felt in wrists and I'm relativly young.

One workaround you can do to move something to the top is to mirror it, and then mirror the mirror. Delete the first two and it's now in the exact same position but above everything else. It's a lot more work than a "move to top" button would be, but it's something.

Unless I'm missing something, I'll +1 to this, especially concerning Weapon mounts. I found out that turrets are always on top, even above antennas, masts, boat racks etc. Also, a convenient way to reorder the vertical layout of various turrets.
