Historically, if the shipyard is a private yard, then during peacetime it will be building commercial ships so its full shipyard capacity will not be usable. If the shipyard is a naval shipyard like the British Royal Shipyard or the Brooklyn Navy Yard its full capacity is available.

Such addition as intented behaviour marked in User Manual and Patch Notes is one thing, but game behaviour in stable version 1.0.0.27 is nothing like that. I double-checked, full visible count of shipyard capacity is usable in 1.0.0.27 at 1890 start. I have no idea if full shipyard capacity would be usable in game version 1.0.0.33 (beta) at war, either.

Out of curiosity, I tried to open save from same game as on first post of thread, but with war ongoing in 1903. I attached it to this post. Some of shipyard capacity is unusable anyway, I even can not add AMC to build queue (as can be seen on screenshot attached), no matter above or below unused shipyard capacity is AMC, and how much shipyard capacity is used by AMCs or warships. If AMC would be put on queue first, they use no shipyard capacity, but they can not be built with message as on screen if they would be tried to add after hitting some random limit with warships (as on screenshot).
