When a ship is sunk in harbour -- as happened historically at Taranto, Pearl Harbour and Alexandria -- it should be possible to refloat and repair it (at a cost, obviously).
Also when a ship is damaged, and if immediately refitted, on completing of the refit the repairs should automatically get done at a lower cost (as they would be cheaper to do if refitting it anyway).

Actually already happens in game If a ship is sunk in port it is equivalent to the heaviest damage level for repairs

To add to seawolf's post with a bit of lamentation on the other side of the coin, both the AI and the player can magically make their ships disappear in ports entirely already (as such, Operation Catapult-like events are simply not possible in the game), and even the most grievous damages are repaired in three months or so. Perhaps a controversial opinion, but if anything, the game already goes fairly easy on any status below outright 'sunk'.

I played a game as Germany recently. I had a big force in Kiatschou Bay and the Japanese attacked. My big battleship was sunk by aircraft and (from memory) it was gone for good.

It can't just be in the general harbor it has to actually enter the port

It can't just be in the general harbor it has to actually enter the port It didn't enter the port, it was just sitting there at the start of the battle when the Japanese surprise-attacked it.
