There should be a research option for spare aircraft that can be used to replace allied aircraft that crashed on or near the carrier.

Spare aicraft on carriers took time to be prepared and used, usually it takes longer than time period of the scenario in RTW. Losses between strategic turns are replenished, only really high losses of aicraft can have effect in following battle.

TBH global aircraft/pilot stores and a fixed production line would be really cool to see, WITP-AE is not the epitome of simplicity and playability tbf, but its systems with regards to that are quite usable. No one's gonna run out of aircraft mid war, but running out of a specific model of aircraft and forcing your squadrons to switch around, or running out of say carrier torpedo bombers in the first few months of a war is entirely relevant and would be cool to see. You would have to choose the production levels in advance, spending money on maintaining that production line and pilot levels. If the admiralty doesn't order enough aircraft, its entirely possible to be wittled down by aircraft losses and not be able to fill new carriers(Royal Navy), or you could have plenty of aircraft and not train your pilots quick enough(Japanese Navy).
